I have been using the wonderful ReadingDoctor program with my class and I was wondering why "q" is not included in the program?

"q" is not included since it is always accompanied by "u" (and is thus a 2 letter letter-sound pattern) - and it is very rare in beginning level English. As for other synthetic phonics programs, we suggest that when teaching "q" you teach it as "qu" with accompanying sound /kw/.
